BioCoRE is a collaborative work environment for biomedical research, research management, and training. It features easy-to-use tools, among them co-authoring papers and other documents, running applications on supercomputers, sharing molecular visualization over the Internet, notifying project team members of recent project changes by email, chatting, keeping a lab book, and other practical features.
BLAST is a set of similarity search programs designed to explore all of the available sequence databases regardless of whether the query is protein or DNA. It uses a heuristic algorithm which seeks local as opposed to global alignments, and is therefore able to detect relationships among sequences which share only isolated regions of similarity. It can be run locally as a full executable, and can be used to run BLAST searches against private, local databases, or downloaded copies of the NCBI databases. It runs on Mac OS, Win32, LINUX, Solaris, IBM AIX, SGI, Compaq OSF, and HP- UX systems.
Swiss-PdbViewer is an application that provides a user friendly interface for analyzing several proteins at the same time. The proteins can be superimposed in order to deduce structural alignments and to compare their active sites or any other relevant parts. Amino acid mutations, H- bonds, angles, and distances between atoms are easy to obtain with the intuitive graphic and menu interface.
RTLab is an RTLinux/RTAI-based data acquisition and control application. It is designed to help experimenters design and implement their hard realtime control experiements using higher abstractions than the services offered by RTAI or RTLinux. It is split into two parts. One is a user-space series of C++ classes (written for Qt) which implement a reference application called DAQSystem which is designed to acquire analog input voltage data and display it on the screen. DAQSystem communicates with rtlab.o, the realtime kernel module which is the second part of RTLab. The rtlab.o realtime kernel part is a kernel module that loads into RTLinux or RTAI and is responsible for driving COMEDI hardware for the purposes of data acquisition and realtime control. The module is extensible and features a 'plugin' architecture so that scientists who are savvy C programmers can easily leverage the existing framework for their own custom experiment logic. Experiment logic is specified by writing a kernel modules that gets called back for each scan rtlab.o acquires from the COMEDI hardware. In addition, data visualization and storage facilities exist in user space so that experimenters can instantly see graphical plots of their analog input data as it comes in from the hardware.
PubCrawler is a script for an "alerting" service which scans daily updates to the NCBI Medline (PubMed) and GenBank databases. When PubCrawler is run daily, the results can keep scientists informed of the current contents of Medline and GenBank by listing new database entries that match their research interests.
Engauge Digitizer is digitizing software that converts an image showing a graph or map into numbers. The image file can come from a scanner, digital camera, or screenshot. The numbers can be read on the screen, and written or copied to a spreadsheet. Highlights for beginners include an intuitive interface and extensive context-sensitive documentation. Highlights for experts include compensation for image distortion, cartesian and polar coordinates, linear and logarithmic coordinates, automatic scanning, graphical previews, and browser help.
