Beowulf includes an enhanced Linux kernel, libraries, and utilities specifically designed for clustering. Beowulf provides a single system image through BProc, the Beowulf cluster process management kernel enhancement. BProc makes the processes running on cluster "Computation Node" computers visible and manageable on a front-end "Master Node". Processes start on the front-end node and migrate to a cluster node. Process parent-child relationships and UNIX job control are maintained with migrated tasks. Cluster slave nodes are not required to contain resident applications. Their hard disks are used for application data and cache. This approach eliminates version skew common with previous generation clusters.
The Beowulf Distributed Process Space (BProc) is set of kernel modifications, utilities, and libraries which allow a user to start processes on other machines in a Beowulf-style cluster. Remote processes started with this mechanism appear in the process table of the front end machine in a cluster. This allows remote process management using the normal UNIX process control facilities. Signals are transparently forwarded to remote processes and exit status is received using the usual wait () mechanisms.
Unified Parallel C (UPC) is an extension of the C programming language designed for high performance computing on large-scale parallel machines. The language provides a uniform programming model for both shared and distributed memory hardware. The programmer is presented with a single shared, partitioned address space, where variables may be directly read and written by any processor, but each variable is physically associated with a single processor. UPC uses a Single Program Multiple Data (SPMD) model of computation in which the amount of parallelism is fixed at program startup time, typically with a single thread of execution per processor. Berkeley UPC provides a portable, high-performance compiler for developing UPC software on systems ranging from clusters to custom supercomputers and even laptop-grade systems.
The Bioinformatics Benchmark System is an attempt to build a reasonable testing framework, tests, and data, to enable end users and vendors to probe the performance of their systems. It is not trying to be the last word in informatics benchmarking, as there are simply too many codes, tests, data sets, and databases. The goal is to create a core of tests that all may download and use to probe specific elements of system performance. The end goal is to enable a pluggable set of tests, including the core tests, so that performance data may be gathered.
